La Trifuerza vuelve a transportar a Link a un nuevo mundo, en esta ocasión a Labrynna, donde nuestro héroe conoce a Impa, aya de la princesa Zelda. Esta le pide que le ayude a buscar a Nayru, que corre un gran peligro por culpa de Veran, la Hechicera de las Sombras, que hará todo lo posible por capturar a esa joven tan especial...

Dopo avere sconfitto il generale Onox nella terra di Holodrum, Link fa ritorno a Hyrule. Un giorno Impa, la nutrice della principessa Zelda, gli chiede di accompagnarla nella foresta per cercare Nayru, l’oracolo del Tempo. Ma Veran, la malvegia sacerdotessa delle tenebre, entra nel corpo di Impa per ingannare Link. Veran possiede anche il corpo di Nayru e viaggia indietro nel tempo per uccidere un antenato di Link, in modo che la sua esistenza venga cancellata! Ancora una volta Link dovrà battersi nei meandri del tempo per salvare il mondo e se stesso.
